I was looking at the Sep Sunday notes and saw a sixth member listed "Judd Counsell". From the wikipedia entry, he is listed as a former drummer. Since Almost Killed Me has no notes beyond lyrics, can I assume that he was the original drummer who left sometime during the recording of Sep Sunday?

Yes, Judd was the original drummer for THS, who did all the drumming on AKM.

Brother of Craig Counsell, current Milwaukee Brewer Why'd he leave? Seemingly in the middle of SS.

I believe it was family issues. The initial plan for THS was to only play in NYC and not tour. For at least some (if not all) of their initial touring, Bobby was the 'tour drummer', but Judd was still the 'official' drummer.
